This is the first (of two) feature films based on The X-Files series about an FBI paranormal investigation unit called the X-Files. David Duchovny, Gillian Anderson, Mitch Pileggi and William B. Davis reprise their respective roles as FBI agents Fox Mulder and Dana Scully, FBI Assistant Director Walter Skinner and the Cigarette-Smoking Man from the television series.
During production, the filmmakers went to great lengths to preserve secrecy of the film plot, such as printing the script on red paper to prevent photocopying, leaking false information to the movie press and giving the film the codename "Project Blackwood", which actually meant nothing, but kept people speculating on its meaning.
For the film, Carter recruited some well-known actors such as Blythe Danner (mother of Gwyneth Paltrow) and Martin Landau, to complement the "unknowns" that Anderson, Duchovny and other series stars were at the start of the series.
Agents Mulder and Scully have been assigned to other projects since the closure of the X- Files unit and are investigating the bombing of a building in Texas and later learn about the destruction of criminal evidence when Mulder encounters a paranoid doctor, Alvin Kurtzweil (Martin Landau), who explains that the four victims left in the building when the bomb exploded were already dead, and that the bomb was allowed to detonate to destroy the evidence of how they died.
Mulder and Scully travel back to the crime scene, and on the way follow a convoy of tanker trucks to a large cornfield surrounding two bright, glowing domes. When they enter the domes, they find them empty, but grates in the floor open up and a swarm of bees forces them out onto the cornfield. Soon, helicopters appear chasing them away, and Mulder and Scully escape back to Washington, where Mulder unsuccessfully tries to seek help from Kurtzweil, and Scully learns that she is to be transferred to Salt Lake City.
When Mulder learns of Scully's transfer, the two start to share a tender moment when Scully is stung by one of the bees from earlier, which had lodged itself under her shirt collar. She loses consciousness, and Mulder calls for emergency aid. However, when an ambulance arrives, the driver shoots Mulder in the head and takes Scully away. Awakening in the hospital, Mulder is informed that the bullet only grazed his temple and he leaves the hospital in search of Scully. Outside the hospital, he is accosted by a former adversary, The Well-Manicured Man (John Neville), who gives Mulder Scully's location and a vaccine to combat the virus that she was infected with from the bee.
Mulder travels to save Scully, and discovers a secret underground laboratory run by their enemy, The Cigarette Smoking Man. Mulder revives Scully and destroyes the lab, which is actually part of a huge alien vessel, which leaves its underground port and launches into the sky.
Later, at a hearing, all their testimony is ignored, and the evidence covered up. The only proof of what happened is the dead bee that stung Scully, collected by conspiracy theorist allys. Scully notes that the FBI does not currently have an investigative unit qualified to pursue the evidence they have. Frustrated by the cover-up, Mulder tries to persuade Scully to leave his crusade, but she refuses.
Meanwhile, at another crop outpost in Tunisia, The Cigarette Smoking Man reveales a telegram stating that the X-Files unit has been re-opened.
